Doxy is an antibiotic, that is given orally. (I believe it can also be injected? But we always administer it orally.) When we have bad respiratory infections, we usually do a Doxy/Baytril combo.

Your vet wants to try the pulse treatment. It's never worked for us but I believe one of our members it worked.
If you can, try the doxy along with it.
