So Remy randomly squeaks when being picked up. He hasn't done it for a while, but he is back to doing it again. But now he is doing it when he is being touched or pet by myself, and if he is touched, licked and sniffed by Ace, as well as him accidentally walking on Remy's tail. He'll squeak when he is having a bath, or getting his nails cut, because he is afraid, but he is just playing, and its confusing as to why he is doing it.

How old is Remy? He may be scared, nervous, injured/sore or just a vocal diva type rat. Does he keep squeaking the whole time you hold him? Or does he settle?

Remy is around 6 months old. He lets out a short squeak the first time I pat him or pick him up (when it happens, its not all the time), then I just leave him alone cause I don't wanna scare him or hurt him.
One instance when it happened I had just gotten the both of them out of their cage, and was gonna put them on my bed. Remy was on my shoulder, and I picked him up off my shoulder, and he made a short squeak, so I put him back on my shoulder. When I later felt around his body to see if he was in pain anywhere, he made no noises.

LOL he may just be a vocal little boy. I have one who is about 18 months, who squeaks in protest of literally everything! I can have him out for playtime, and he goes in an area he knows he's not supposed to, and when I pick him up, he'll do a little jump and squeak. If I pet him when he's not ready, he'll squeak. If taco, his cage mate grooms him, he squeaks. If I give him a treat, then touch him while he's eating it, he'll squeak. He's just a lot more vocal than most. He's loveable and friendly, but on his terms. He's always been a scardy rat as well. Some just have that personality. I personally think it's kinda adorable.

My rat Otis is the same, diva is the right word for it. If I have a treat he's more than happy to be touched, but if he's busy doing his thing, scaling the cage king kong style say, and I pluck him off, boy does he let me know about it.
He's the same with his brothers, happy to wrestle, so long as he's the one doing it, but the second they touch him he squeaks. At first they would jump in surprise, but then he'd use that as an opportunity to win the game.
So now they, and I, just ignore him. He's a tiny rat with a big attitude. It's pretty cute to be honest.

It sounds like your boy is a bit nervous and a bit of a diva. A pain sound is very different than a protesting eep. It's best to ignore it and continue to handle him so he gets used to it. Most rats will settle down in time and stop. Others will squeak all their lives lol
