How can I help my rat to not be scared of me?

5 days ago I got 2 female rats. One of them was a bit shy at first, but has really settled in now and enjoys coming out exploring, likes to ride on my shoulder, will eat out of my hand and such. The other one is much more nervous. She behaves normally in the cage and grooms herself and snuggles with her sister, but when I take her out most of the time she wants to get away. Sometimes she'll settle in for a pet and she has never bit me or anything, but she doesn't want to come up to me like the other rat she just wants to run back in her cage. She also doesn't like exploring when I let them out and will either just hide in a corner or run back in the cage. Is there anything I can do to make her feel more comfortable with me?
 
She may need some "trust" training. There are a lot of ways to do it, put her in your shirt for periods of times let her get used to you. You can bribe her with some healthy treats for a few days. hold them out let her take them from you, then try something she has to eat from a spoon, yogurt, baby food stuff like that. some rats take a little longer to come around than others but they generally come around.

Sounds like your little girl could use some extra socializing. Are you familiar with the "down the shirt" trick? I always recommend this when someone has a scared rat. You put on a t-shirt with a sweatshirt over top. Put your rat(s) in between and let them hang in there for about an hour at a time. You can give them treats in there, watch TV, read a book, surf the net. Do this a few times a day for about a week or more... you'll see, in no time your rat will come to bond with your scent.
How old are the girls now?
 
Young females are typically not the sort to sit still, let alone groom or cuddle when outside of the cage.

As mentioned above, she needs extra one on one time, and the "down the shirt" trick is hugely helpful. But, chances are it'll be a long time before you'll see any real bonding with you since girls are so busy busy busy!!! ;)
