Baytril/Doxy (edited question)

Hello. Today I'm picking up more medication for my boys, for I'm still fighting this URI of theirs. I had Rose and Guild on baytril for three weeks, but it didn't seem to do much good. So i called a friend's vet, and they said they'd give me some more baytril, but add doxy as well. I'm really hoping this will beat this once and for all!

I wanted to ask though, because I want to make sure that they're going to be okay. Over the past few days (during the time that I ran out of the baytril I had) I hadn't heard much sneezing, grunting, whooping, etc, from the boys. They've since started again, but I wanted to ask if it would harm them any by giving them such a strong medication if they aren't 'really sick', do you know what I mean? I would worry about doing more damage than good if it was just a mild case by treating with something strong.

I don't think it's just a mild case since they've had it for so long without success with just baytril, but I just wanted some peace of mind. Loki and Freyr are sneezing, too, but nothing else. The vet suggested the same combo, so I have the same worry, where they aren't sounding as bad as the other two, whether there's any possibility of me hurting them with a strong dose of meds.

*sigh* Maybe I'm just overthinking this too much. Either way, they're getting the medication they need, so as long as it won't hurt them, then I'm happy to give it.

EDIT: I was wondering if the medication can be hidden in anything, like food. Does anyone have any tricks or tips?
 
If you do not see improvement on the baytril + doxy within several days, they may need a diff. combo.
And if it is working, they need to be on it for 6 weeks.
